Drug-Drug Interaction (DDI) prediction is a critical task in biomedical research, aimed at identifying potential adverse drug interactions and improving treatment safety. In this thesis, a graph-based deep learning model is proposed to enhance the performance of DDI prediction. Specifically, the model is developed from the baseline GAT with CoAttention (SSI-DDI) [1] and improved by replacing it with a Graph Isomorphism Network to enhance graph representation learning. In addition, a Multi-Co-Attention mechanism is introduced to better capture complex interaction patterns between drug pairs through multiple representation subspaces. The proposed model is trained and evaluated on the DrugBank dataset and further validated on the independent TWOSIDE dataset to assess its generalization ability. Experimental results demonstrate that the proposed model significantly outperforms the baseline across key metrics, including ROC-AUC, AUPRC, and F1-score. Ablation study results also confirm that both GIN and Multi-Co-Attention contribute positively to overall performance. Furthermore, the model maintains strong performance on out-ofdistribution data, indicating its robustness and generalization capability. These findings highlight the effectiveness and practical potential of the proposed approach for DDI prediction tasks.
